I traded some frags for a chalice colony. I new about the dead spot in advance. The dead spot is on the end of it not in the middle of the colony. My question is do you guys cut the dead spot off or wait for the flesh to cover it up? Do they grow faster if you cut it off and it regrows it skeleton or leave it on?

Whenever I have had a chalice recede, I have just left it, and they regrow over the old skeleton pretty well.

Yep, they'll grow over the spot.

IME, with quite a few chalices, cutting off the skeleton will promote growth. Im not saying it won't grow over the skeleton but it'll take longer.

Ive had skeleton on one side of a frag and it grew in every direction except toward the skeleton. As soon as I cut the bad part, it began to grow over it...
