My goby/shrimp pair spent the first few days in the tank together making various burrows / sand dunes! However, today, my goby is hovering outside one burrow but the shrimp is the opposite side of the tank digging - If anything goes near the goby he retreats to his burrow and not with the shrimp. Have they had a fall out or do they do this sometimes?

They do that sometimes. Something may have startled the goby, or he got separated going after food. They can both thrive in aquaria without the other, but most likely will reconnect sooner rather than later.
