Removing live rock

I’m downsizing my 90 gal display and 20 gal refugium. I have base rock with zoa/paly colonies that I’ve found a new home for. These base rocks represent about 40% of the total rock in dt. I’d like to remove them now. I won’t be doing the down sizing for about a month. Mature mixed reef. Acro dominant. A dozen fish. 2” sand. Will removing that much rock at once mess up the bacterial balance?
 
Yes a bit.
Stirring up the sand is a larger concern though.
