Sisters sick goldfish

I know this isn't a saltwater fish but I need help, so 2 weeks ago we transferred her goldfish from a 20 gallon over to a brand new 40 breeder. Her fish immediately started showing symptoms of bacterial fungus, fin rot, then dropsy. Here is the progression,

She has done 2 rounds of maracyn 1 and 2, her second round ends today. Her fish is eating and swimming freely but still shows sign of fungus on its upper lip, the fin rot seems to have stopped but has done significant damage. Should she do another round or maracyn 1 and 2? Or go wih a different medication to finish off the fungus??

I know this isnt a saltwater fish but I appreciate any help i can get.

When you transferred it from the 20 to the 40, was the 40 fully cycled before you added it?
 
Added a extra strength conditioner for fresh tanks and new fish, i have ised it before a number of times with no issues
