I've only been running it for about 3 weeks now and am considering removing it but I also have a lot of sponges showing up (not pineapple).

I'm not following. The return section has a "Water Level" mark at 4-5"? You can run higher than that, that's just the minimum recommended running level. If you're running an ATO then that level works. If you're not running an ATO, make sure you're on top of top offs or you'll start sending bubbles through the return. I fill mine through the tank with the pump off until I'm sitting at a level I'm comfortable with. That's my "power outage" level. Then I turn my pump on and that's my running level. I can always make it lower running by siphoning out a couple of gallons but I don't want to go above that level in case of pump failure or power outage.

Skimmer manufacture recommends 8-9 inches for water level and sump has premarked around 4 inches. ATO float is around 6 inches.

Would this just mean I wouldn't be able to use the preinstalled float as it would be submerged if I go to 8-9 inch level.

Most likely, yes. Another option is to add a baffle to the divider going to the return section to raise just the skimmer section?

Yes.
I believe I remember you are using an octopus skimmer?? I think.
8 inches is really key for these but one thing you can try is adapting the output with pvc sending it down into the water. That may create enough back pressure for it to work in that 6 inches of water.
It might. Worth a try.
Strange the ato float is at 6 inches since most of the insump skimmers I've used require 8.

Eshopps skimmers must have a much lower output installed thus the lower water level.

Rocks, maybe lower third to lower half. They can both handle light but the Favia does better and opens more in slightly lower light. My Christmas Favia sits about 3" off the sand bed and my Meteor Shower sits about halfway up - 10"-12" off th sand bed. The Meteor Shower is a pretty quick grower so give it room to encrust.
