I have a Reefer 350 which is 48" long. I currently have 2 mp40's on opposite sides of the tank one at the top towards the back and the other halfway down I run them at reefcrest at 25%.

Im considering trying to put them both on the same side because I cant find a flow that Im happy with. I have tried a few different positions with them on opposing side with no luck.

Rockscape: I have two large lslands on each side with an open middle sections then some magnetic shelfs on the back glass as well.

Corals: Couple SPS but mostly chalices and LPS

Suggestions about the mp40's being on the same side?
 
I don't have a 48" tank or MP40s but 25% seems low from what I've seen others post on here. I run three MP10s in my 40 breeder, 36", at around 80% during peak hours. I think you should try the ecotech schedule with some higher settings prior to moving them to one side. Having them on both sides can give you better randomness.

If I go above 25% anything with polyps get pushed like crazy, also my sand gets kicked up and my duncan gets thrashed so much that it closes.

Part of the difficulty in mixed reefs. Finding that happy medium. I'm doing my first bare bottom tank and so far I'm much more satisfied. Especially with flow.
