Any idea how many frags you can keep in a 40 gallon breeder frag tank?

Depended on the type of frags, and the lighting you have over the tank, and the par spread, as many as you can fit safely

Assuming a full 18x36 grid of 1/2 inch egg crate, you could fit approximately 648 frags. 36 rows of 18 frags with one empty egg crate square on all sides of each plug. That's an idealized version without taking into account spacing for larger plugs, space to avoid stinging, shaded areas from pumps/overflow, etc.

Realistically probably 250 or so if they are all 1" frags and the corals don't overhang the plug any. You also have to account for light spread, filtration elements taking up space, distance between frags, if your going to keep stuff with sweepers, etc.
