Adding live sand to refugium

So I messed up and didn't add a sand bed to the refuge portion on my new sump. I have an e-shoppe R-200 and it's design has water flowing UNDER the refuge. So, light passes through the refugium and now I'm getting Algae growth under the refugium. Without getting sidetracked, here's my situation.

I need to add some sort of bed to the refugium, live sand or something

If I turn the flow off to my sump, add live sand to the refugium portion and let it rest for a little before turning the flow to my sump back on, will this cause a problem in my main tank? I'm worried by adding sand I'll jeopardize corals.

no, itll be fine.
im not super fond of that gap under the fuge.
 
Thanks Salty. I'll be upgrading down the road for sure cause I'm not either now that I'm seeing the issues with is.
yea odd design. If that green algae in spots is hard and crunchy it may be just coralline.
you might get some dust in the dt but I wont do anything. Ive added live sand directly to displays many times.
