Advice for partially dead SPS?

So this is my first reef tank, running for about 6 months. I had some die off on my ORA green birds nest and montipora frags a few months ago, while I was away for a few weeks and my roommate watched my tank (big mistake). There is still a significant amount of live polyps but also definitely dead patches of skeleton. The rest of the corals are softies that have rebounded very well. Will the live coral grow over its own dead skeleton? Is there anything I can do to encourage it to recover?
 
stability stability stability! I have a reverse superman montipora that I've almost killed twice now (too much light the first time, kalk in a nano that spiked ph to 9.4 the second time) that has almost covered the old skeleton and has started to spread to the rock work.

How much was left when you brought it back? I think I've finally figured out the (major, dumb) issue that was killing the poor guy, but there's like a dime size bit of live tissue left flat on the frag plug (I've cut away the dead skeleton, couldn't bear to look at it)

I had about a dime sized piece of very bleached tissue left. Heres what it looks like today
