I have a Clear Water 300 Algae Scrubber . Little confuse they said Recommended Flow Rate - 600 GPH . But it fills pass second drain. Here is some pic and the drain line I am running this only at 300 GPH.

Is that 2 45s you are using on the drain plumbing, that could be slowing the drain. I would change the hard plumbing to a flexible pvc.
 
no they are 90s
oops, I meant 90s, which is even more restrictive than 45s. Just a thought, plumbing is not my specialty. I know that one of the lfs here changed their hard plumbing to flexible tubing on the drains of their scrubbers, wonder if that was why. Those 90s will also be apt to get clogged, there will be bits of algae coming from the screen.
 
Wondering if flow might be too fast, did you try turning down flow. A 1" drain running through a pipe for any length might not be able to keep up. I just started the one I built that is a little larger than the one you are running, I was planning to run 700gph. I had the same problem, I turned the flow down to about 500gph to keep the water level just above the drain. I don't know it's going to work or not, just thoughts. I'm running a 1" flex drain about 4'.
