Am i over skimming?

So I have a 29g biocube with a 13g sump. I've had 2 clowns for around 4 months. I've noticed in the last 2 months my phosphates and nitrates keep dropping. About a month ago my phosphate zeroed out(or close to hard to tell on salifert) and about a week ago my nitrate finally zeroed out. I figured I didnt have enough bioload for what I have going now (and wanted more fish) I got a rubyy red dragonet, and a mandarin goby. (Yes I have a stupid amount of pods and keeping an eye to see if i need to supplement. Anyways my nitrates, phosphates, ammonia, and nitrite still all 0. I did notice today that my 8oz. Gatoraid bottle was completely full from the skimmer, and not that hard core dark brown more like 2-3x the darkness of tea and just about same viscosity as the tank water. Am I over skimming and that's why all my nutrients are so low? I had it set where it was because I rarely got anything to go into the gatoraid bottle, but adding fish overflowed it.
 
I dont think my chaeto(which is what's keeping my pods going well) cares much for a clean tank. Also all but 2 of my 17 drags are zoas, which I thought they liked around 10pp no3 and around .03 po4
