Don't stress brother, it's all apart of the cycle, pineapple sponges, and micro crustaceans like spiorbids and other life is a great sign that you're doing things right so far to support more and more complex forms of life.
For the AIO sump compartments, absolutely I would clean them with a syphon every now and then, your judgement is usually right, if too much detritus builds up back there it can be bad if it all gets blown through the tank.
I would probably do it like every 3 months personally, If ever to be honest. I would probably just run a couple micropumps in those compartments, and try to get enough flow to keep detritus suspended in the water column long enough to be filtered by your filter sock or sponge/mechanical filtration, and do maintenance on them annually if I need to but you really go overkill with some stream pumps and never worry again.
