The primary should be a full siphon with just a trickle running in the secondary. You can plumb the emergency drain anywhere. It will be dry until something gets clogged and then you will be glad you have it.

So nothing changes with adding the reef mat? I will still have a trickle from the secondary?

I’m no expert on reef mats but I do know bean animals. I don’t see why it would change the basics of how the pipes work, the main drain just dumps into a reef mat instead of a filter sock or boil box.
