I have a synergy 16" overflow.

Even with a shorter pipe in the overflow the majority of the flow seems to come through the secondary it seems. Lots of bubbles coming from it.

There's not a lot of detail to go on here, so let's see...

What type of valve is on your full siphon, and how far closed is it?

Your secondary will have bubbles, because it is pulling in air and water, that is just how it goes.

How far under the water surface are your full siphon and secondary pipes? (in the sump)

How high is the water in the overflow box?

Are your pipe heights like this?

Full Siphon, then Emergency, then Secondary

I assume you have valves on all your pipes. Adjust the pump and primary valves till you get the flow you want, or can at least tolerate. I get more down my secondary than I would like as well. I have a filter sock on both my primary and secondary outputs in the sump to keep down on noise.

Synergy responded to my email. I'm making the primary(shortest one) a little lower and raising the secondary. Seems a little better. I'll report back.

I'm using a ball valve. I have a gate on order.

They said my primary needed to be totally submerged. Even the air hole in the top of the tube. So we will see.

Yes the primary will need to be closed to a full siphon (completely covered) and the secondary to where there is just barely water flowing into it. Your order for shortest pipe to tallest should be as follows: Shortest, main drain; second lowest, secondary drain, third lowest, emergency drain. There should be no water coming down the third and tallest of the drains. If there is then you know something is wrong.

This is what mine looks like, notice the middle drain (main) is completely submerged.

So is your secondary air hole about even with your emergency drain?

I'm sure every system is different but how much of your primary drain closed via the vavle? Estimation.

No it is slightly below the level of the emergency, hard to see in the picture. As to how far closed the valve is, that is going to vary depending on the amount of flow. You're going to have to play with it to get it right.

Is the elbow even needed in the primary? Or even a standpipe on it?

Yes, the standpipe on mine is just long enough to get the elbow off of the bottom of the box and let the water in, maybe an inch? It's hard to see and I don't remember, lol. If you do not have the elbow on it and your flow is high enough you will still get the whirlpool effect that will cause sucking and gurgling noises.

Notice also how the ends of the bulkheads coming from the aquarium are just submerged. If they are not you will get noise from the water splashing into the outside box.

It's been a long while since I put my bean animal together but I do not have a hole at the top of my primary drain, only on the secondary. Mine runs silent and I wonder if that primary siphon hole on yours is occasionally sucking through to the surface and pulling air. Just totally guessing here.

Ok. I got it pretty consistent and no slushing sounds.

The weir is another story. It's pretty loud. The water flowing over the box.

Any tips?

This is my first bean Animal. As if you couldn't tell. Lol

Is what you are hearing the sound of the water splashing through the bulkheads into the box? That's what I experienced when I had that issue. Back to my picture, notice the level of the water compared to the bulkheads. The water level is over the bulkheads, this eliminated that sound for me even if it was a little cringe worthy to have that water that close to the top of the box.

Not originally. It was gurggling and surging. Lowered the primary and raised the secondary.

Let me go check my level now..

To the point above to the person who mentioned the primary not having a air vent. They are correct - it is sealed. The secondary is the only one with the vent tube.

OP can check this by looking for air bubbles where it drains into the sump. I agree that the full siphon drain does not need an air hole, maybe it's something Synergy recommends?

I pulled the elbow off and have just a 1" tall pipe in their. It worked. For now any way. Lol. No elbow on The primary.
