Here's the overflow box I built and everything works great,only thing is that there is a small amount of bubbles coming out of the drain line that has the vent in it..is there any way to stop the bubbles?

Isn't the second drain just for backup and the first drain should be full siphon? I'm trying to learn this bean animal setup also.
 
I don't know if you will be able to get a bubble free overflow even with a Bean Animal. Over time the bubbles will reduce because the overflow will build a "slimecoat" which will reduce the turbulance in the pipes / flex tube you are using.

This is why majority of the time pipe run a bubble trap on the sump before the return to eliminate / reduce the bubbles.
 
Your overflow box may be too small to handle both at full siphons. Do the bubbles ever stop? There will be air trapped in the lines for a while but should eventually work themselves out. Also, in the pic where the joints are above water...are those glued or did you just dry fit them? If it's just dry fitted there's a good chance the suction on the drain is pulling in air.

The line with the tube should be the line that has the ball / gate valve wide open. The one without the siphon tube is the line which is usually slightly closed. The last,or the middle line in the above picture, is the backup line in case the other lines are glogged.

I have a similar setup on my 60G but use two lines, one wide open and a backup line also wide open. (might be more a durso type overflow)
 
You probably have too much flow through the open standpipe. Slowly open the gate valve on the full siphon until the bubbles are minimized. Wait several minutes between adjustments for everything to equalize.

Flow through the open standpipe should be MUCH less than the siphon.

+1 ....You have to adjust the full siphon so that only a trickle of water is going down the open channel pipe.
 
Yes the above is correct. The site I linked to explains this as well.
