Does benefical bacteria die off if there is not source of ammonia?

Yes that is basically accepted I think, that the population of nitrite and nitrate converting bacteria is reliant on the amount of ammonia present.

There is a study where they starved nitrosoma bacteria (oxidizes ammonia into nitrite) and IIRC after a month they had gone dormant but was quickly able to process like 90% of the amount they were processing previously.
