Best practice in reaquascaping without stressing fish too much?

I only have 2 clowns in a 55 gallon and a colony of GSP and Xenia and 1 mushroom hitchiker.

I inherited a ton of dry rock that I'm currently curing, but once it's ready and I got a good idea of how I want to position the rocks, what should I do next?

I was thinking of netting the two clownfish and their hosted Xenia colony and placing them into a bucket of tank water for the hour or so it'll take me to rearrange their home. Would this cause them too much stress?

I wouldn't wan't to do it while they're in the tank as they're pretty territorial and I could accidentally squish one of them with a rock

yeah take them out while you're remodeling.

Taking them out is a good idea! If you're disturbing any substrate in the tank, I'd also do a large water change after everything is situated, in order to siphon out as much suspended detritus as possible!
