Biocube ATO location?

I currently just hooked up my SMART ATO. I have the sensor in the 3rd chamber, along with the water tubing. Earlier today i heard my top off going off for the first time, but didn't sound like it was turning off, so i checked on it. Although the sensor and water tube is in the 3rd chamber, my 2nd chamber was getting filled up, almost to the point it almost drained back into the 1st chamber because it was so high. Just curious to know when everyone else has mounted their ATO. Should i move the water tubing into the 2nd chamber?

In the second chamber, i currently have both intank baskets, the media rack and cheato rack.

I keep my smart ato in the third chamber but I also have my water lvl way over the max line in the back my set goes chamber 1 heater chamber 2 intank media basket chamber 3 ato and return pump

Do you have both baskets? The media rack and Fuge basket?
 
It's been a while since I had a Biocube reef but when I did I too used the AutoAqua Smart ATO Micro. My sensor was located in the chamber that has the water level sight glass (left-most chamber as you are looking at the front of the aquarium). The sensor fit perfectly into that sight glass slot and I set it at the level I wanted to maintain the water. The top-off tube fed into the same chamber as I recall and I never had a problem of any kind with that arrangement. The water was maintained exactly where I wanted it at all times. Good luck.
