my bulkhead gaskets have a smooth side and a side with dimples. My gut says the smooth side goes against the glass and have the dimples against the flange. Does it matter?

I don't think it matters. I've always put the dimple side towards the glass.

It doesn’t matter. I personally install mine ridges towards the nut with flat side against the glass. Just install them on the flange side of the bulkhead and you’ll be good.
