Can acclimation box be completely under water?

Last time I added a new fish my Coral Beauty harassed it to death. This time I'm using an acclimation box. The Coral Beauty never swims high enough to see into the box. Is there any reason the acclimation box can't be completely under water on the level the C.B. swims?
 
I've always put mine under water so I'm hoping not.
 
there's no problem with having it submerged but I assure you that if you keep your new fish in the box for enough time (4-7 days) eventually the other fish in the tank will take notice regardless of how high of low the box is sitting.
 
Fine to submerge, as long as it has a lid LOL Regardless of the behavior or attention of the resident fish, keep newcomers in the box for at least three days (perhaps even longer) because, as noted, you fish HAVE noticed. I also use a mirror taped to the outside of one tank wall when the new fish get released.
