Carbon dosing and media reactors

So I have been dosing vinegar for about 2 months. Water is crystal clear, corals are looking really good with good polyp extension.

The problem I'm seeing is my brs gfo/carbon reactor gets clogged with bacteria after a few weeks and slows to a trickle. When I change the media and clean out the sponges, the tank gets cloudy (like when you get a bacteria bloom) from what I assume is the bacteria sloughing off and exiting the reactors. This usually lasts a day and gets ultra clear again, very annoying. Is this pretty common when carbon dosing? If I took the reactors off line where would the bacteria start building up instead?

I'm also using a ns1000 Elos skimmer, and i've had to really open it up to get some super muddy skim.
 
I don't run a reactor so can't help ya on that one, but it doesn't collect in my tank anywhere. I run a Sump with cheato and caulperpa, I don't have issues with the bacterial bool per say. I do have to clean the glass off every 3 days, from the white build up of bacteria, but its not the snotty type your talking about.
