Cleaning algae reactor without losing pod population?

So my algae reactor has been running for a few weeks. The reactor is pretty dirty and id like to clean it only problem is it's bustling work copepods, so much so my tanks glass looked like it had something wrong until I looked closer.

Also, the chaeto is too cramped in there to grow, it's still alive though.

Any way to go about cleaning it without losing all the pods?
