Is there a way to clean my live rock which has been in my tank for over a year without killing all the bacteria? I know peroxide and a toothbrush work great but the peroxide kills all the bacteria. Is there anything that can be used that's bacteria safe?

I don't think so, no.

Could I just use a toothbrush to scrub them in a bucket of saltwater, or would that also remove too many bacteria? I just have a good bit of silt that's accumulated over the past year, that's all.

I have some kind of silt that's settled on a good portion of the rock...I'm pretty sure it's because of inadequate flow.

It’s Thanksgiving!!!!! How about a turkey baster.
It sounds like a joke.. but get a stack of filter socks change them like you change you underwear.... stick that baster in every whole you can see and watch the volcanoes.. my phosphates are droping... Started really high after the tank rehome like .30 :( droping about .2 to .4 a day after I started doing this. @.16 now.. Stopped chems at .24 and started doing this.
