Clownfish looking faded

I have had a pair of clownfish in my tank for over 3 weeks now. The male is looking faded, almost clear. The female has been picking on him for a while, it has gotten better but she often chases after him and nips at his fins even though he does the submissive shake or shiver. I think part of the reason he looks faded is that he hides under my rockwork so it's dark, and I know that if you turn the lights on your aquariu your fish might look faded at first and then get their color back. The problem is that his colour does come back a little bit once he comes out of the rocks but is still faded compared to my female. Is there any problem with my clownfish? Small note, he does have some discoloration on top of his head, it looks like it could be from scratching onto a rock.

Part of the problem is stress-related. As long as the female continues to pick on him, he'll never fully color up. Second, you can start feeding him food with elevated levels of astaxanthin which will brighten up the orange color. I feed my clownfish Reef Nutrition TDO Chroma Boost:

I've recently seen him yawn a couple of times, but I dont know if that means anything.
 
Stress will cause clown's colors to fade. Once the dominancy thing plays out and the female lays off him, the colors should come back. Mine were normally very dark....the stress of copper treatment for 30days in quarantine turned them light gray! It took a couple of months in the display tank with good parameters for mine to go back to their original color patterns.
 
You may want to have a quarantine tank set up just in case.There is a chance that she will cause some serious damage. The male may need some time to recover and gain strength before he can put up with her advances.
