I just added another clown to my reef. I had 1 in there already so now there is two and they old clown keeps picking on the new one. Will this eventually stop? They are both the same species

How large is the new clown compared to the established clown?
Did you attempt to acquire a young clown that has not yet transitioned to a female?

The new one is a tad smaller than the old one and they are both still babies I'd say maybe an inch

The bigger one is probably just establishing it's dominance. Will eventually become the female. I don't think there is anything to worry about unless there are injuries. Mine did that, and are now a mated pair.

That is a good start.
To answer your question yes an established clown will often pick on a new clown. It can become an issue if the new clown begins to hide, stops eating or is showing frayed fins.
Clowns spar it's part of their relationship and bonding and very normal, if it gets too bad put the established clown in an acclimation box for a couple days, you can try move some of the scape around if able.
What type of clowns are these?

The old one is just chasing him constantly and then Corning him and shaking

You'll probably be fine. As said, if it gets too brutal, a social acclimation box is your best bet! ;)
