Ok so my air intake for my skimmer is connected to the top of my skimmer cup. I connected the co2 scrubber inline between Venturi and the skimmer cup. For what ever reason I had my drain closed on the bottom of the cup and my skimmer decided to overflow filling the airline with skimmate which keeps it from flooding my house which I'm great-full for however it flooded all the co2 media and that water was reintroduced to my tank.

How bad is it?

I had the same sort of thing happen in my tank a week ago. The CO2 media is basically calcium hydroxide--in other words, kalkwasser--with some other stuff mixed in. I'm running a BRS CO2 scrubber filled with their media on a 20 gallon IM Fusion Nano for reference. All of the water that had filled the reactor and soaked the media got pumped back into the tank.

In my case the only effect was to raise the alkalinity a bit, but not drastically so. Fortunately I saw no ill effects on corals (including montipora, acropora, seriatopora, acans, and pectinia), other inverts, or fish. So keep an eye on alkalinity. The biggest change will be immediate. If it spikes too much water changes might be your best bet.
