I used to run a rkl, but switched to an apex. I have not regretted that decision at all. The apex has better internet control and more modules/integration. The interface is also much more user friendly.
 
Apex all day. But, keep in mind there is a module limitation with the Jr. I started with the Jr and eventually bought a full Apex head unit as an upgrade. It's saved my tank at least twice when I was away from home.

Another way to put it, if my Apex went out right now and I told my wife a new one would cost us $800 she'd say to run out and get one ASAP. Even she understands its value to my tanks! Best non-essential turned essential tank purchase I ever made.
 
I was deciding the same thing a few months ago. I went with apex jr. The internet connectivity with alerts and fusion interface was worth the extra hundred dollars to me. Plus like others have said future expandability.
 
I have not had the RKL but my apex is awesome and i dont even know how to use it all the way lol
 
The Fusion app works with Android. I have a Galaxy and a Jr. You will have to hardwire the unit to an ethernet cable or buy a wifi extender.
 
OK, I'll be the odd man out...

I have a reefkeeper lite, and love it. The Apex is great, I've helped a friend set one up, but... that friend _needed_ my help in setting it up. They're somewhat complex, in comparison to the dead simple reefkeeper. Yeah, you can do internet, email alerts, all sort of stuff with the Apex. Stuff... I really don't need.

With the RKL, plug in a laptop with a USB cord to do initial configuration and name your components, use the dead simple menu system to maintain and run the system, easy as can be. No internet needed, no ethernet cable to run, or wireless adapter to buy.

All depends on what you're wanting.

I wanted something to run my heater with a margin of safety, timers for my simple on/off lighting, the ability to keep my skimmer from firing up after a power failure and overflowing the collection cup, and the ability to open my ATO reservoir fill solenoid for 2 hours twice a week. The RKL does what I need it to, simply, and inexpensively.
 
additionally, i saw today that the Reefkeeper now has a NET expansion module to give email/text alerts and real time monitoring. No idea what the interface looks like though. $120
