Converting FOWLR 125g to reef

Need some solid advice in what to with my live rock and water from my existing tank as I am getting mixed opinions. I am completely changing out my substrate and my tank has red cyano. Not too bad a case considering that I have neglected the tank for the last couple years (minimal water changes and no testing). Would you cook it, clean it or kill it? What are the pros and cons to each of these? Ideally I would want to avoid more than a month of cycling. I treateds the tank with chemiclean yesterday.

Siphon as much as you can out. Then redirect flow pattern to make sure all/most areas get flow (cyano hates flow). Then do a 3-5 day totally lights out on the tank. That means cover every square inch with blankets or something to keep 100% of the light out.
