the way you put them in the tank doesn't really matter. but maybe turn your return pump and skimmer off for a bit to let them settle. if you want to put some into the display, do it after the lights are off.
 
1. float for 10-15 min to temp acclimate. (if not adding immediately keep at 4C in the fridge with cap open)
2. turn pumps/filter off. Leave off for ~30-40 min to give the pods time to find a home and not get stuck in the filter sock.
3. add pods to the chaeto (doesn't matter where - they will find their way).
4. can certainly add them to the display tank too. If doing this would do it after lights out so they don't become a snack for the fish.
 
I’ve ordered some copapods and plan to add them to my refugium, should I just dump them on top the chaeto or underneath ?

You can do both but they will make their way into your display regardless. If you do add any directly to your display, then the flow off and do it after lights out and the fishies are sleeping. Otherwise, most will get picked off and make an expensive snack before they even have a chance to get anywhere.
