I recently added Poseidon's feast to my tank and was wondering if it is normal to not be able to see them after a couple days. I have tried to shine my phone light on them when it is dark and I don't see anything on glass or sand. I also have been adding a cap full of phytoplankton everyday. There were only two clownfish in the tank at the time.
 
Be cautious of over feeding the tank.

You will likely have a bloom very soon and will see them on the glass more often.

Would the copepod bloom actually hurt the tank? Or do you mean nitrates would spike with overfeeding with phyto?
 
Many pods are impossible to see with the naked eye. I recently ordered some pods from algae barn and looked at a sample eyedrop of water from the package under my microscope. There were dozens of microscopic pods in that one small drop of water. To the naked eye all I could see in the sample was what looked like a couple specs of dust.

My pipefish are constantly pecking at things on my rocks that I can’t see, but they can see them.

No, it’s good for the tank. They feed on detritus and algaes.
And yes , don’t overfeed the tank worrying about the pods.

Even Tsibe Pods (one of the fastest at reproducing) take about a month to start having their populations start reproducing. I added a bunch of chaeto to my sump and have added both Tigger and Tsibe pods to my sump in November and it's only been the past few weeks that I have really been noticing them on the glass on my sump:
