So my tank has been going through the cycle and I was wondering is a lot of brown alage normal during this time and also I see lots of little bubbles coming from the rock and sand substrate are these things normal??

How would I get rid of this brown alage once the cycle is complete
 
Can you post a picture of what you're talking about? That may help us figure out what's going on. What have you done so far? Are you feeding the tank or something? What kind of rock and sand did you use?

Just keep the tank clean of algae. This is a self-correcting problem common with new tanks. Once you have an established bacteria colony to handle the bio load of the tank, you will see it diminish.
 
Diatoms are part of the development of cyanobacteria - which is the next step of what you've been trying to do to get your tank "cycled". They mark the start of the photosynthetic period of the cycle, so you will want to keep your lights on as you would want them in your final tank.
The less you do right now, the less you will have to do over the life of the tank. Now is the time to really embrace the mantra of reef keeping: "Nothing good ever happens fast". Let it alone, wait, and it will take care of itself. Read the link I shared above for more info.

I think I'm finally getting there the levels are looking good

Ammonia 0ppm
Nitrite 1.0ppm
Nitrate 5.0ppm
