My last tank was not a all in one so I'm not sure on if I should run media in the InTank media basket during the cycle on my Biocube. Opinions?

While cycling, you shouldn't run any media. Just leave the intank media basket empty.

Cycle it with whatever you will use longterm ie; rock, sand, filter sponges.
Wherever bacteria will attach to is what I consider longterm

This is when you are building the bacteria in your tank.

The bacteria needs something to attach to and live on. It will do this to everything including the silicone but it helps to give it rock, sand and bio media to grow faster. Once the bacteria is large enough in your tank your cycle will be over as they will turn amonia into nitrites and then nitrates.

+1 @gregzz4 what ever you will have long term I would add now for the bac to grow on.

Took everything out of the back of mine and added a hydor nano skimmer in first and filled the second half way up with live rock and the rest with cheato.

Really it depends on what way you want to run your tank...
