I ha r two other reef tanks but this is my first cylinder tank. There are two 1in holes, one 1/2 in hole and one 3/4 hole. I'm figuring the 1in holes are for the return but I can't figure out what the others are for. One I'm guessing would be the drain but what would the other be?

Might be for a circulating pump? Where’d you get this thing? Maybe ask the person who made it? Looks like the two smaller holes were supposed to be the same size??

So I have decided that I'm going to use the two 1in holes for my return and combine the 3/4 and 1/2 holes for the supply to the filter. The previous owner was using the 1in holes for the supply to the filter the 3/4 for the return and the 1/2 for the bubbler. What are your thoughts. Remember this is 250gal. Any plumbing suggestions? I'm open to also drilling new holes if needed.

Bigger holes for drains to sump, smaller for returns to tank. Is it going to have a big center column or something?

I haven't decided on if it's going to have a center column or not. I was thinking of keeping a small shark and would need to keep the outer perimeter clear to allow it to freely swim. If I didn't get the shark then I was thinking of stacking the rock against the back wall.
