So my clowns lay eggs every two weeks or so. Then the eggs are gone. Does this cause water quality issues?

depends what type filter you got, let say a filter sock then that would cause some decay in water and a bit ammonia, nitrate problem but not to a point where it will kill everything i dont think////

Thanks guys. I agree that it would be minimal but thought I'd ask. Do the clowns eat their own baby's?

Yeah they will, between filtration and fish eating them I don't imagine they last too long.

i would imagine most of the babies get eaten and the rest get sucked into your overflow. but they are so small i would think they would as much to your tank as a feeding would do.
