Dry to Live rock stage? + coral question

I've cycled my new tank using dry rock from BRS. I don't have an exact start date but have got to be nearing the 6 month mark. Green Algae has formed on the outside of the rock receiving light. There is also many small brown spots but I'm unaware of them. I was hoping to find out what the brown spots were or if there is stages the rock takes to becoming live. Below are a few pics of some coral that have a web looking thing extending from them usually during feeding time. If anyone knows what this is please enlighten me. You will also see the brown spots.

The green looks like coralline algae starting to form, so that is a good thing.

Not much idea on the brown spots. Could be either bacteria or algae. What are your nutrient levels at?

Are you sure they are brown? Pic makes them look black. If they are black could be black sponge, which is nothing to worry about. It will die as time goes on and nutrient levels drop (like silicate).

In your shot #3.
You have elbow piping. Are the dots the same thing on the elbow that is on your dry rock?

I think they appear to be a darker brown. And that elbow piping is my skimmer pump and I believe it is the same spots.

I have no clue.

Unless they start really getting bad I would assume they are just part of a new tanks uglies. If they don't go away in a month or so then I would start worrying about it. Especially if your CuC doesn't take care of it.
