So I have a new tank in the works, got a used skimmer and bio reactor with wet media still inside. How do I clean them, and should I worry about any diseases being trapped in the wet media? It will be much longer than three months by the time they are online, so if there was a disease, it should have died off by than right? In the bio reactor there is a bit of vinegar left over from him cleaning it, to get that out should I just run some RODI through it, not looped so that the output just runs out, clearing excess vinegar?
 
You can clean it with vinegar or bleach (not at the same time), wash with tap water and do a final rinse with RO/DI water. All of the pathogens should be dead by now, but bleach will guarantee it.

How well do I need to rinse it after using bleach?
 
Vinegar kills the bleach, so run some vinegar through after bleaching it and it'll be fine.
