Filter change

So today I changed my filter pads on my penguin biowheel 300. I had a big scare when I took my filter out. The tank has been running for 2 months with just two clowns and 3 chromis. I was told from the fish store to wait a month to change both of them out to gain bacteria so that's what I did. What I'm doing now is leaving one in for two weeks and then changing it out and leaving the other one in for a month then I change it out. Hope that wasn't confusing. If it was : I just changed one that's been in there for a month and the other one has been in there for 2 weeks so I will leave that in for 2 more weeks and then switch it out and repeat for the other side.

So I pulled one out and there was a critter that looked white and was swirming around and then this brown worm thing. One that didn't move and one did.

Hard to tell, but I do not see anything that looks bad. Most worms are good clean up crew, despite giving some folks the willies.
 
Should I keep changing the filters this way or should I just change them both at the same time.

Definitely one at a time. Staggering is good for anything that builds up in there be it bacteria, pods, sponges, etc.
