So I know wetdrys can be a nitrate burden my question is when my tank is fully established can I take the bioballs out and basically use wet dry bioball area as a media basket. I did this with 29gal biocube which is actually what I'm changing from. Transferring cub to 55g

Sorry accidenly hit sent. So anyways I also. Have octopus protein skimmer and phosphate And nitrate reactors. Is this doable for reef?

I would swap out the Bioballs for seasoned live rock. This should offset the loss of the biological filtration that the bioballs were providing.

Only if you want to grow algae. The primary function of the live rock in this situation is to provide surface area where denitrifying bacteria can reside and perform it's function. It will also provide a home for copepods, amphipods, and other beneficial critters.
