Attached are some photos of my Yellow Eyed Kole, it looks like he's been scratching alot on both sides and there are what appears 2 semi-transparent white dots on one side. Are these potentially flukes?

Jus give him a fresh water dip for 3/5 minutes and it will kill all the flukes. Just make sure the water is the same ph and temp and he’ll be fine

Thanks! Should I worry about dipping any of the other fish who all appear fine? or just focus on trapping the Kole for the dip? I was reading that prazipro is well tolerated in reef and right now I have limited stock in my tank so this could be an option I normally wouldnt do.

From what I've read, do the FW dip first. That will knock off the majority of any flukes the fish might have and kill off others that may still be clinging to the fish. Prazipro knocks the flukes off by making them convulse. So if the fish is really infested with them, there is a possibility that their convulsing while being attached could harm the fish, which would lead you to then treating with other meds to prevent bacterial infections.

Maybe more importantly, the FW dip would confirm the presence of flukes. If you do that and nothing falls off then maybe your fish has something else. At which point, dosing the tank with Prazipro might be a waste.

The following write-ups should help—

DO NOT USE MEDICINE IN THE REEF. The only med that you an use is a dose of 1ml of 3% hydrogen peroxide per 5 gallon to help with water clarity and to inhibit ich and velvet. If no other fish show signs of sickness you don’t need to dip them. The dip will stress the fish that aren’t sick. Fresh water dips are used for pain relief if the fish have wounds, and to slow down disease like ich. You can add stuff to the fresh water dip to help but that’s beyond me. So do some research. I know BRS has a good video on hot to treat disease.
TLDR: focus on catching the fish and make sure the ph and temp are the same.
