Fluval 32 filtration question

I feel like this is the stupidest question of all time. However I’m going to ask it anyway because I’m trying to figure out what’s happening.

Recently set up a Fluval 32 gallon bowfront tank and is currently cycling. When I initially filled up the water the filtration area In the back filled from the bottom up. I replaced the stock filtration with intake media baskets and a Sicci 1.5.

I always expected the water to flow in from the top down through the filtration sections into the middle chamber so the pump could return the clean water back into the tank. However, I see none of that happening. Well it’s pumping water back into the tank and at some point it’s getting down to doing some sort of cleansing the actual process or workflow of what I expected is not happening. Can someone with a fluval 32 gallon tank comment on whether this is how it’s supposed to be setup and work or is there something I am not seeing/doing.
The tank was pretty clear the other day and then I moved around a lot of sand and rock and it became cloudy. It doesn’t seem to be clearing up so I change the filter pads but I am concerned that the filtration is not working as it should. Any help would be greatly appreciated.

Fluval flex correct? Some aio aquariums come with holes drilled into the acryllic panel on the aio wall to make sure water level is always about the pump level, check to see if that's the case with the flex.
