I started pulling sand out of my DT because I no longer want to spend time on sand duty and I want to crank up my flow. The problem I am going to have once I am done is the lighting of my sump which is under my tank. Will I have to deal with algae in my sump or will I be ok?

Yes, Coralline grows very well in low light, so expect at least coralline algae. I wouldn't say you'd have an issue with some of the algaes that like high light, so GHA and bryopsis might not grow but film algae and coralline for sure.

You could always block the glass from below with plastic, poster board, etc. Use white and it will make your tank look brighter since the light will reflect back into the tank.
