Irritate the coral while it's under water until it pulls all of it's polyps in.
Grab a dremel for this. For large specimens, use a larger cut off wheel or you can use a smaller bit to cut a groove in the skeleton. You can use a hammer and a chisel ( or flathead screwdriver) inside the groove you've cut to break the piece off.
Since all of the polyps are in, it's easy to see the coralites of each polyp. You want to avoid those while fragging.
Place the whole thing in a separate container with tank water for 15 minutes or so to make sure none of the polyps get slimed up. You also want to gently mix the water with a plastic spoon to help remove the stuff created by fragging. Hopefully that helps.

Return the whole thing to the tank. You might want to replace the carbon so it can catch anything released into the tank.
 
I used a ginsu on my colony. Just sawed through it. The coralites do have a tendency to fall apart into single polyps. IME
