I have a fairly large goniopora (skeleton is the size of a baseball). I have a section that has died and turned completely brown on the skeleton. I probably need to do some work to figure out why that section died; but do I need to remove the dead portion?

Could very well be brown jelly. Pretty common with gonipora.

I'm struggling with it on mine at the moment. You'll need to catch it asap or it'll all be gone soon.

I've raised mine off of the sandbed, and every 2 hours been giving it an iodine dip and blowing off the dead tissue and infection with a syringe. So far it's helping.

You want to make sure there is never any brown tissue or stringiness, that's the infection coming back and could take over quickly. Prepare for a lot of work.
