The white light grid that you have on the bottom of your aquarium will trap food and poop. That will give you problems.

No not your bio pellets. You have white ceiling louvers in your aquarium. That can trap poop and uneaten food etc. Do you have this also under your rock work?

what should i do cover them with a sand?

they are probably trapping fish waste and other gunk, i would not use it everywhere in my tank. maybe just under the major rock placements. and get a clean up crew to stir up sand, like nassarius snails, vacuuming sand bed thoroughly after removal of eggcrate will help.

The problem is taking all the rocks out. I do have a clean up crew already established also I have a diamond goby for the sand what I think is the best way to resolve the issue Should I just covered the whole the frame with the sand?
