Sounds like it was fighting with other fish. What other fish do you have in there?

Cleaner shrimp, diamond guby and 2 clownfish that were in There before the chromis . I seen the male clownfish scare them off a bit

Those are all relatively peaceful animals, maybe he scraped himself on a rock. I wouldn't worry too much right now, just keep observing him.

So good thing my girlfriend wanted me to buy the isolation box because when we got back he was doing worse just in a corner away from everyone so I set it up right away . An extra powerhead to give them some flow . And mag float to keep them in one spot. She also wanted the clownfish in there so it wouldnt attack the other chromis.

You learn something new every day. Ive had a clown for over 5 years, he's had all types of tank mates, including the 2 chromis he resides with now and never exhibited an iota of aggression. Never knew they were so aggressive they actually kill other fish.

Could the aggression have been caused by adding the Chromies after the Clownfish? Or even the kind of Clownfish?

When I mentioned what kind of fish I wanted, I was told the Chromies should be first, then the puffer, and then the Clownfish.

Some fish show aggression towards new tank mates that are added but I usually dies down after a few days. Some make it, some some don't. I had a blue damsel that would pick on any fish that was added after he was. Let's just say he is no longer in my tank.

I think the advice was good in terms of the additions. Usually clowns are a good last addition. Once they get established, tendencies toward being territorial can cause aggression toward tank mates. Typically, maroons, clarkiis, and tomatoes tend to be the most aggressive with perculas and occys less so but as you found, they too can be aggressive. I'm sorry for your loss :(
