I have a 180g with a MP60 (master) on one end, a MP40(slave) on opposite end and a MP40 (slave) on the back wall. I need help getting a standing/resonant wave. Do I use Short Pulse mode? How do I know when I've tuned it correctly? Does a standing wave make the long polyp corals sway from side to side/back and forth?

Short pulse mode is where you start. If you are using Reef Link just vary the pulse length till you get what you want. I have two MP40's on each end of a 6 foot tank and two MP10's on the back wall. I get the best wave between 0.7 -0.8 sec pulse length.

Yes, the short pulse mode will cause Duncans, euphylia and softies to sway back and forth.
