we are total novices. Although we do have a 54 gallon tank, we just purchased a Nano 10 Fusion. It came with everything. It doesn’t give specific directions and we are not sure exactly how the return water pump is to be installed. The back has 3 compartments, one for the sock, one for the skimmer or media reactor column and the third is for the return pump/water reservoir column. The question is, does the pump actually get submerged in water? Is this okay?

As long as it's a submersible pump.

Yes, the pump is submerged in the water. You put it at the bottom and hook up the plumbing to the returns.

Here is the diagram for the tank it should help you with pump placement
