The pipes in it are use and I am replacing all of them except the return and I think there is a little build up of dead things from the last tank. Will this effect my new tank or what should I do?

If possible I'd cap the bulkheads and pour a gallon or two of vinegar in there fill it with water, throw a couple power heads in there, just let it soak for a couple days , drain it and what ever is left should wipe off
 
Should be no reason to replace the pipes. And building new plumbing is more expensive then you think and a total PITA. Clean it all up. Use vinegar and it will look like new.
 
GIve it a good rinswe out, those dead things will not harm your system once you've filled it up.
