Not exactly sure what this could be.
Possibly Hyper-Melanization?

Im currently treating these guys for intestinal parasites with metro/focus.
I feed 2x with medicated feed and 3x with non-medicated feed daily.
They are eating TDO pellets, arctipods, fish eggs, lrs fish frenzy, and blackworms.

If the spots aren’t raised that is probably hyper-melanization. Are they hanging out near a anemone or stinging coral?
 
They are not raised from what I can see. No coral or anemones with these two. The only things in the tank are two ceramic pots and some PVC fittings.
 
Have you freshwater dipped the clowns to check for flukes?
This is my thought.

Hypermelanization is generally brought on my coral or anemone stings.
 
I haven’t done any FW dips. I forgot to mention but they are going through the last round of prazi.
Are there any other symptoms? How long did this take to look as it does now? Were those areas white originally?

They occasionally twitch/scratch on the pot. The affected areas were completely white prior to this. I first noticed it on my frostbite 4 days ago and it started to appear on the picasso about 2 days ago.
 
Somewhat of an off topic question, but would I be able to treat a fish only system with Chloroquine Phosphate? I have 5 clown pairs that I want to treat. Would it have any negative affect on biological filtration? Im guessing it would kill off all of the chaeto I have in my fuge but I dont think there would be any lasting effects.

I would avoid CP. it can’t be measured and failed treatments are more likely. Light, biofilm, poly pads, some media, number of fish, and other factors can degrade or reduce CP in the water. Copper is your better bet.

Don’t treat in your DT, it’s not worth the hassle and copper swings.
