Added a bunch of new dry rock, and have been having algae issues since.

I'm guessing I had a cycle, and now am going through the uglies, but wanted some input.

Should I just let it do its thing?


 
That's actually what I wanted to hear, these should just go away on their own, right?

Likely caused by my new rock?

This is amphidinium dinoflagellates. But it doesn't matter. Your tank is new or recently destabilized. Just call it the "uglies" and don't worry about it for now.
Let the tank mature and stabilize and then worry about specific pests. You'll do more harm than good chasing a "cure" at this point.
